Training and Physical Therapy...

Hey, I'm about to start five weeks of physical therapy for a muscle spasm and some on going shoulder problems I've had for quite a while. I know the standard "less weight, don't do motions that irritate the area, and get plenty of rest" tenants. The doctor is convinced that I should almost entirely stop lifting and switch to cardio conditioning as my primary training. Needless to say I fought the urge to walk out of his office or swear at him. I have trouble with the following list of exercises:

dumbbell shoulder presses
dumbbell bench press
rear delt flies (seated on bench with dumbbells)
low rows (close grip)
skull crushers

I've replaced the dumbbell shoulder presses with barbell shoulder presses and military presses, I've been limiting the range of motion and weight on the dumbbell bench presses, I'm doing rear delt flies on the cables, i've reduced my weight and range of motion on the low rows, and i've changed to overhead tricep presses on cables... but I'm wondering if there are some more exercises y'all can suggest? Also if there are people that are familiar with shoulder rehab and trap spasm rehab are there any exercises or stretches that I can do at home or daily that will help now or between my rehab sessions?
